I'd have a look at the 80 amp mega-fuse. It's above the radiator near the alternator in a black plastic housing. It's like a giant bladed fuse. If I remember rightly it's not clear though, so you will need a multi-meter to test it. Don't ask me for the correct values because I don't remember them! D...

As if! Glad you have sourced the problem. With regards to re-wiring, it depends.... Do you want to run all the speakers off the amp, or keep them running of the headunit? It may just be that at low volumes it's not noticeable... It could be a dodgy contact somewhere. eitherway, replacing the wiring (as much of an arse as it is) should cure the problem I would have thought.
